Well it appears that there is an issue with the ac harness porsche sent us. After alot of time and testing, they tried the climate control with a '99 boxter ac harness and the fuse didn't pop. Couldn't fully test everything as the remaining bits of the ac harness were different on the boxter, but a another new ac harness has been ordered from porsche and should be here on Friday.

yeah, I had a suspicion...
You wonder if it is simply one or two pins that are different, and you could just swap them around to 'save' the harness. (Compare the schematic of the boxter to your car, the pin differences would become clear)...Certainly if they can order the right one, do that.
Sounds like you have a pretty damn good shop...

Well the car is being put back together finally with everything working. My suspicion that the climate control was wrong and causing that fuse to pop turns out was correct - all the documentation and everything else says I need the climate control part number ending '03' but turns out it needs part ending '08' which is for 2002+ cars.
After getting that to work the ac blower would not work correctly, turns out after more searching it was a bad ignition (dunno if it happened during all this or what, no issues prior). Jiggling the ignition would make the blower work/not work (cheap/common problem but quite a pain to figure out amongst all the other issues with the car apart).
So fingers crossed I'll have my car back and working tomorrow. I'll also have a brand new climate control for 99-01 996/986 cars for sale!
I also did do one improvement while the car was down, I'll post about it once I get the car back.

Well the car is back and running great, its good to finally be able to enjoy it! I'm glad it ended up being that sub-harness, because now all the parts are new instead of messing with replacing the whole passenger harness with a used one. I also had them redo the stereo wiring and clean it up (it was a really poor job before, all crimps and twists, now its soldered/shrink-wrapped).
While the dash was out I had it redone in gray/black alcantara, I posted pics here:
