Talked to John at EVOMS and he said my symptoms would point to pentosin damage to the master. I'm guessing this is it, would make sense because everything worked well, for a while. May be the indy didn't get it all out. When I asked, they said they flushed it. Nothing I can prove.

They'll prob. try bleeding it again first, but seeing oil level's never moved, it worked flawlessly for 1000miles, and no leaks detected under tranny nor under the pedal, that something's broken.

Having the car towed there soon. Hope it's just the master. Will update. thanks.

Adam@TopSpeed is infamous around these parts
A lengthy bleed is required when the hydraulic system is opened. Two people makes things easier without a vacuum or pressure bleeder. I've had experiences that took two bottles of fluid before it was right.

The car drove perfect for 1000miles or so. Any chance air could be trapped for that long before showing?

Typically not. Thought there was a slight inconsistency of the pedal right from the start. Misinterpreted. Have you tried having another pair of eyes on the slave with the pedal fully pressed for a minute or two. Even the slightest movement could lead you in the right direction. Throwing parts at it is wasteful. Some of the time, with "mystery meat", its something simple.
