Problem
My car 2004 996 TT (mods in sig) has a problem. When stopping for a light on occasion once per day the car completely turns off. Only when stopping and only once the clutch is depressed. Any ideas?

I have been experiencing this with my stock 01 996TT way back when. Usually, it is related to some bumps on the road, full idle and clutch in. It happens only twice during the 2 years I owned that car so I did not try to get it fixed. However since it occurred with my stock TT I suspect your mods have nothing to do with it.

Watch the rpms...what are they doing when you come to a stop? They sound like they are dipping below the threshold to keep the car running. This may be improved via tuning...contact FVD perhaps or maintenance...plugs perhaps.

how does the car run otherwise?
i would start looking for a vacuum leak, particularly one after the MAF. if the MAF reads air X, and Y amount leaks out, you'll get fuel for X w/ only (X-Y) air; you'd run too rich and possibly stall. it may not be an issue normally until the RPMs are so low.
then i would do basic tune-up items (air filter, plugs) and go from there.

Usually won't be tuning that "all of a sudden" goes bad, I would look into it further at a shop, but if for some reason it does come down to programing, you have a LIFETIME software warranty so we will take care of it!
