There's nothing wrong with what you have, except for the fact that the warranty will expire in 6 months. If you are planning some serious mods, then that shouldn't matter anyway. What mods are already on the '03? If it has a bunch of stuff you were going to do, then it is money well spent. If I were you, I'd forget about the $ aspect b/c you are going to lose either way. Since you got the '01 at a decent price with some mods, the greater depreciation was already taken by the previous owners. If you can get a GREAT buy on an '03 with mods, then it will be worth it financially otherwise it will be worse.

how long do you intend to keep wither 996TT??? if it is a long term thing get the 03...otherwise if you flip cars often like many here do, keep the 01 and put that 16K towards your next car...

Well i personally think you are not going to find a buyer for what you paid - but maybe now with all the carbon you put in yuo never know -

If you are going to mod the car like crazy don't worry so much about the warranty b/c your 03 warranty will be void anyway ... just keep Dr. Bill's old TT and mod the enigne

Keeping and moding my 01 seems like the logical choice.

Good choice. I don't think you would get any value added in owning a newer version of the same car. Not referring to monetaty terms. This is an amazing car and definately monetary undervalued in the US A new turbo costs 160K in Germany. The car has the ability to evolve as your driving skills and demands are exceeded. There is no other platform that this can be accomplished. Each time you upgrade(mod) you are essentialy driving a new machine; a new car, without compromising drivabilty or reliability. I am moding for the third time now and each time is a joyfull event. These cas are ment to be driven and challenged, though not in a competative sence because this is not a track car. It is a tremendous chassis that will give you the ability to push the drving /performance envelope in a civilized and entertaining fashion. You have been blessed with an opportunity to experience. Use It.
