I changed the whole system on my '99. I replaced the front amp with a Rockford Fosgate 600W 4 channel amp and wired the door speakers and front dash speakers into the front channel and the backs into the rears.
I made my own sub box for the rear that looks like the Bose box and put an 8" Punch 2ohm woofer and mounted a 450W Rockford Fosgate Sub Amp right on top of the box.
I replaced all of the speakers in the car with good quality Infinity coaxial's and put in a Kenwood CDC-X995 that has Bluetooth, HD Radio, Pandora an iPod Gateway.
It took a bit of tweeking on how to set the gains on the amp and the crossovers in the head unit for me as a rookie but it sounds amazing. Great highs, deep lows and super loud. The head unit can be set up to match the orange illumination exactly.
Best of all it was all done pretty inexpensively because I did it all myself and to answer your original question, I stayed with 5 1/4 in the doors. They took an hour to change.
The dash and rear speakers are easy as well, there are posts on how to cut the speakers off of the mount and epoxy the new speakers on the mount so they screw right in.
I also found posts on the wiring of the factory front amp so you can identify what color wires go to what speaker. I took my time did it myself and probably saved alot of money.
Remember the facory set up is crossed over at the amp so even if you just change those door speakers with coxials all your going to get out of them is lows. Thats why I decided to start from scratch. It can all be done in a day, I did it in bits a pieces so it took me a few hours here and there over two weeks. You will be amazed how great the sound can be compared to what you have now. My advice DIVE IN.

Sub box
Do you have a picture of the box? I just bought a 2001 911 and the bass is a little less than desired. The only thing that seems reasonable is a custom box behind the rear seats with one or two 8".

I had a full system install and went with CDT 3-way (Mid end). They sound amazing and hte price is right... I did 2 8" Solobarics in a custom box with factory carpet as well.
