Another thought - did you disconnect your battery and leave it disconnected for a couple of hours - apparently this "resets" the engine management system and it retunes more quickly. It may be that the changes have created rough running at low speed....

yep, did that as well. it's not running rough, it is the new mufflers that are exhibiting strong resonance at a particular rpm range.
