The really strange thing is that my car has virtually stopped the "jerking" just recently. I'm not sure whether it was the software reload that I had done earlier in the year, the DME control module that was replaced due to transmisison emergency run error, or the fact that I've been just driving the car much harder and mostly in manual mode for the past several months.

Whatever the cause, I'm just glad that it seems to have disappeared. What I get now is completely acceptable and more in line with what some have said is just characteristic of this type of car. In other words, it's still not silky smooth -- but that never was my complaint.
Good for you!! But I think you are the exception - from the threads I read, it looks like the problems don't go away for most owners. Many of us are trying to figure out whether that is the way the car is designed, or whether it is in fact a problem that needs to be addressed. In my case, the thumping is a distinct loud bang, which sometimes (not always) happens when accelerating and decelerating in auto mode. Car is 09 c4s. Hard to imagine that the car is purposefully designed that way - so I am inclined to believe that it is a problem that needs to be addressed by the dealers.
