You can. I would have a paint guy do light touch up and then install the clear bra a day or two later to let the touch up paint cure first. With the clear on you will not be able to see any touch up. Did that on my turbo and my RS both. Hides defects very well.

mziegler38 is infamous around these parts
So far, I can't see the clear bra line on the hood, but the car is still clean. I can feel the line due to the extra thickness. So it seems that as long as the hood area is kept clean you won't notice any line.
